Hi i basically have 2 dishes
my first dish has 2 lnbs (hotbird and arabsat) they are both connected through a switch 2x1 and therefore have one lnb wire running into the house.

my second dish is a freesat (astra 28E) dish which has a separate lnb wire.

I bought a 2x1 switch to connect both wires ((hotbird and arabsat) and (Astra 28E)) to the switch and into the receiver but only my Astra 28E goes through the switch

My Lnb that has both arabsat and hotbird in one wire does not seem to go through the switch.

Is this because it is wrong to have 2 switches in one circuit? they do both fit within the frequency of the switch

Get a 4x1 switch - they cost very little and run all three LNBs to that switch.

What receiver is it?

Whilst its possible to stack switches one after the other, its sometimes tricky to get the commands in the right order.

As CJ says just buy a cheap 4 way switch and set it up as ports 1 2 3
